Julijona, the second wife of Lithuanian Grand Duke Algirdas, built a wooden church of St Nicholas (Transfer of Remains) in 1340. After the fire destroyed the building Hetman Konstantinas Ostrogiškis of Lithuania built a brick Gothic Byzantine church in 1514. According to King Zigmantas Vaza's privilege of 1609, 12 orthodox churches, including St Nicholas' church, were transferred to the Uniates.

After the fires of 1747 and 1748 the church undergone the repair and became a baroque church. It was given back to the orthodoxs in 1827. After the uprising of 1863 many churches were closed under Governor-General M. Muravjovas' decree. During the occupation of Tsarist Russia this baroque church was reconstructed in Russian Byzantine style under the project of Academician A.Riazanovas and Architect N. Ciaginas in 1845. The church remained unchanged ever since. A living house that separated the church from the street was demolished and a square chapel of St Michael the Archangel with a porch were constructed. The exterior of a wall of the chapel contains a memorial plate covered with a thick layer of paint. The inscription on the plate expresses gratitude to M. Muravjovas for establishing order and peace in the country. The contents of the inscription were recorded in historic literature of the end of the 19 th century.
